Hello everyone,

After updating Zotero to version 9.0.4 on Windows 11, all my collections (folders) suddenly disappeared. Everything has been merged into “My Library”.

All my items are still there and all attached PDFs are still present. Only the collection/folder structure is gone.

This structure included ~10 years of organization (multiple thematiccollections such as research projects, reading categories, etc.).

What I have already checked:
Local Zotero data directory: C:\Users\Username\Zotero
zotero.sqlite exists
zotero.sqlite.bak and zotero.sqlite.1.bak exist
Restoring these backups does not recover the missing collections (they already reflect the “flattened” state)
Zotero sync does not show any recovery or history options
Windows File History is disabled
OneDrive does not contain Zotero data
File recovery tools (Recuva) did not find older SQLite versions
No other zotero.sqlite files exist on the system
Problem description:

It seems that after the update/sync, the collection structure was overwritten and propagated both locally and to zotero.org.

Questions:
Is there any known issue in Zotero 9.x where collection structure can be lost or flattened after sync/update?
Is there any server-side backup or snapshot system for Zotero libraries that could allow recovery of previous collection structures?
Is there any additional recovery method (beyond local SQLite backups) that I might have missed?

Any help would be greatly appreciated.

Thank you.

Using export is a decent workaround. I hadn't thought of that. I assume it loses annotation tags and annotation comments though (?).

Regarding my second suggestion, the need for "composite" or "grouped" items (that also retain their individual identities) has been requested for a long time. A book with individual chapters is only one example of that concept. But there are many others - a series of lectures (eg within an academic course), a youtube playlist, a series of connected writings (eg thesis, preprints, conference papers, published papers, all covering the same material), thematic journal issues, etc. The Related tab is a very inefficient means of making those groupings, as it is a 'hold-all' for too many linkages of undefined type between items (cited references and 'cited-by' references, that most often end up under Related, should really have their own discrete tabs ... several plugins offer something like that, but it's so central to academic work that I think it should be core Zotero).

I understand your situation. What I recently found out is that you can first go to File>Export PDF ... And it will export book PDF with all your annotations. Then you use Adobe Acrobat do split and extract chapters together with annotations (exported Zotero annotations are visible in Adobe Acrobat). After that you import book sections into correspoding book sections and import annotations ... profit.

What I simply would like is for Zotero to have this option integrated, so that I can skip the Adobe Acrobat step.

However, I don't think that the other idea could work, because it would mean that multiple parent items shared the same PDF. It seems to me more complex.

Thanks for the suggestion. However, the data never were on the local disk. They are on the same locally mapped network drive as before (when Zotero was working). Even now the path reported by Zotero is perfectly valid when pasted into in Win Explorer, its just that Zotero has this strange error. Even if I were to move the data to a local drive, how would I update the path in Zotero given that it just crashes at startup? Uninstall and reinstall?

Must Zotero data really be on local disk?

As a new user, trying to migrate from Endnote (which doesn't have that requirement), that would be an unwelcome requirement. And not possible to comply with :( because at the university I can log onto any number of workstations, so it would not be possible to always access a local disk on one specific machine. I find it difficult to believe that Zotero would require data to be stored on a local machine, but perhaps that's just a fundamental limitation somehow?

Any other suggested solutions?

You can check the total size of files under Zotero\storage in your OS for an estimate of how much online storage space you would need.

Regarding cost, there are other options such as 'linked' PDFs that may work for you, for syncing across computers via a cloud service (as long as you don't put your data folder on a cloud service*). However linked files don't work for the web library or the Zotero mobile apps (there are some workarounds for the latter).
https://www.zotero.org/support/attaching_files#stored_files_and_linked_files

* https://www.zotero.org/support/kb/data_directory_in_cloud_storage_folder

The real pain point here is the final one you mention - where one has annotated in a full book PDF and then realized one needs to separate out one or more chapters so that they can be cited individually. Physically separating out the chapters is not the hard part - Zotero can easily create Book Section metadata from the parent book data, and there are free PDF splitting apps available (although Zotero could potentially offer that operation too). The problem is when those separated chapters need to inherit the annotations already added to the full-book PDF.

I have had to manually re-do annotations in chapter-only PDFs extracted from full-book PDFs multiple times over the years, and also manually delete the annotations from the chapter in the full-book PDF (so that one does not mistakenly add to them when re-visiting the book later). It's very tedious, unnecessary work.

So ideally the existing right-click Create Book Section should have additional options to extract a specified page range from a book's PDF, along with any annotations.

An alternative would be to allow Book Sections to *not* need their own separate PDF - some people here have expressed a dislike for having to store both a whole book PDF and also PDFs for some or all the chapters they want to cite separately. So a chapter item could instead be linked directly to a particular page range in the parent book's PDF, with the chapter item automatically inheriting the chapter's annotations in the book PDF. Those book chapters would also ideally have the option to appear under the parent book in the main pane, while still being individually cite-able ('Related' is not a strong/specific enough way to link book and chapter items).

Maybe adding it as a troubleshooting idea in the installation docs would suffice to make life easier for users facing this, without requiring too much work for the debs if it works fine for most people?
The privacy policy is referring to the desktop app.

The mobile apps are intended primarily as companion apps to the desktop app, which is why they require syncing. They're never going to have anywhere close to the full functionality of the desktop app, and due to platform restrictions that wouldn't even be possible. We're not going to purport to offer a substitute for the desktop app when we literally can't build anything approaching that.

(As one example, when it arrives on mobile, word processor integration — a fairly central part of Zotero for many/most people — will only be technically possible via a plugin running within Word for iOS/Android that connects directly to the web library. A mobile Word plugin couldn't talk directly to the Zotero app. So even if it didn't require the desktop app, it would still require syncing just for core functionality that the desktop app can provide offline.)

Zotero should not require an account for usage on Android. Zotero requiring an account on the Android version doesn't match with what the privacy policy of Zotero says under "Data We Collect": "Zotero can be used without creating an account."

Making creating an account on Android optional also reduces the barrier needed for new users. I assume some of the reason in the login requirement may come from Zotero for Android potentially being treated as a companion app for Zotero on the desktop. But many people can't afford a computer, such as in lower income countries such as India.

Zotero looks interesting but for my use case I wish not to use an account. I hope a skip button will be added in the first startup page on Android.

I hope my request will lead to a change letting users use Zotero on Android without an account.

On another note, thanks for creating Zotero. I appreciate all the engineering effort gone into the app and the surrounding services.

I am having trouble selecting references to cite in a Word document. This has been happening to me for some time now, but I thought it was because the documents had originally been created by a student. However, it is also happening with new documents.

To select a reference, I usually just type in the last name of one of the authors and the year of publication (sometimes I also include a word from the title). It’s similar to what happens in Zotero when I search by “Title, Creator, Year,” isn’t it? That used to work really well, but now I’m struggling to find the reference I am looking for.

For example, if I do a search within My Library, the 3 items matching the criteria appear immediately. Everything’s fine!
https://s3.amazonaws.com/zotero.org/images/forums/u2580262/fyin77or6r6xxk0l7335.png
However, if I do the *same search* from the pop-up window to select the citation that meets those same two criteria, many results appear that don’t match, and worse yet, the ones that do match aren’t necessarily the first ones to show up:
https://s3.amazonaws.com/zotero.org/images/forums/u2580262/5uejnwd9c37yx6qjb1ur.png
What am I doing wrong?

It is very useful because I use the color-code as a to-do list of sorts and can know at a glance whether I have read, skimmed, or have yet to process the entry.

After searching for some time, I am concluding the feature does not exist on the Android/iOS application hence my request.
I use Zotero 9.0.4 on Linux via Flatpak and mainly use it to annotate PDF documents and write little summaries for chapters of literature I want/need to read. Via Ctrl+B etc. I highlight certain words that are important or structure the annotation. However, when I write, this formatting is sometimes transformed into its markup plaintext, eg. bold "hello" becomes "<b>hello</b>". Here is an image where this phenomenon occurred:

https://s3.amazonaws.com/zotero.org/images/forums/u12887152/r0pirgg2askpp95pf6ay.png
It usually happens when I continue writing in the note.
